The City's Rio de Flag Plant is a 4 million gallon-per-day advanced wastewater treatment facility. The process uses screening, primary sedimentation, aeration, secondary sedimentation, filtration, and disinfection. The process used in the plant is the Bardenpho process; a two-stage anoxic / aerobic process designed to reduce nitrogen content in the wastewater.

Due to the plant's location near the center of Flagstaff, the decision was made to use ultra-violet radiation as a means of disinfectant in place of the traditionally used chlorine gas. Effluent from the plant is used for irrigation in west Flagstaff and parts of east Flagstaff. When not being used for irrigation, the effluent is discharged into the Rio de Flag.
